Convert to MKV

I would like to convert a few movies All in VOB files to a MKV / H-264 format and being able to choose which subtitles should be included on the MKV file.
The original movies have multiple idioms.
I have been trying Handbrake but having a few problems with it ...

How should I do this?

What I do is make VideoRedo output elementary streams and then use MKVMERGE (free from the MKV website) to merge the streams into MKV. Only problem is that whilst there is also a free tool for splitting MKV into elementals (same source), VideoRedo still won't edit elementals yet! So a round-robin isn't possible.

Five years ago when I first started using VRD, I was outputting separate video and audio streams to my DVD authoring program.
The trick, was to do your edits, and save the Vprj (project) file, then save the two streams.
(Keep the original source file too, of course)
By reloading just the Vprj file, you restore VRD to the way you last left it: source loaded, and all your edits showing.
So, if you then needed to change or add an edit, you do so.
Again, save the new Vprj file, and output your two streams.

This may not be exactly what you're looking for yet but V4 contains an elementary stream muxer now.

Have you tried MeGUI? I believe that you can point MeGUI to the first vob file (on the DVD) and it will do the rest. If not, then VRD can join all the vob's to create one mpg and then use MeGUI. MeGUI uses x264, like Hanbrake, to create outstanding files that are H264 and mkv by default.
